I have packaged Firefox and have set the package to isolated mode. If I use it on a system with Firefox already installed it uses the host registry setting instead of the ones in the virtual registry I saved. How do you prevent this?

Using Package Editor, find (or add) the registry key you want completely isolated and change Isolation to Strictly isolated.
