Have you read Application Packaging Best Practice Guide?  Following it should increase your success.  It's true that not all applications can be virtualized; however, we were recently contacted by a user who had a ninety-percent success rate.

If you are following the suggestions in the guide and have tried our Online Packager but still find the packages to function improperly, I would suggest posting specifics, e.g. application name, url where it can be downloaded, detailed problems of the package, OS and architecture, security software, etc, to see if any users in the community have had success and how they achieved it.
