Cannot delete unwanted data (files/folders) from FileSystem

Cannot delete unwanted data (files/folders) from FileSystem - getting error "Cannot save package" - COMMIT ERROR (step>#4) on attempting to save. What's wrong and how to enforce removal of unwanted data?
